Note when building it in that many applications have their own functionality using these windows and interfering with them is not an option. Also, make sure to prefix all JS so it doesn't mess up in that way.

To add to this, while chatting to Epson support today (could not find Win 7 drivers for my scanner after yesterdays upgrade!), I noticed they have a nice chat way of doing things. Basically, it takes you over to the URL of the live chat but frames the content of the main site so you can continue browsing (ie chat at the bottom, content of the site at the top). The reason I thought this is a rather good idea is you can continue browsing through the site but at the same time not have to flick through Windows to keep chatting. Something to think on.
