I am trying to make some changes to one language template
but it effects other group templates

Check if the template groups are using the same language group under:
Admin CP > Templates > Manage Groups > groupname > Settings

In that case you need to contact Kayako Support from http://members.kayako.net/. They shall look into the issue and post you an update. May well be a bug.

They won't tell you what was wrong, it will suddenly just be working.
