I have a small database 40Mb and I already optimized the tables and nothing has changed. I still have a total of 2000ms for 5 steps in kayako.

Contacting Kayako and having them debug the issue would be your best bet.

They can't debug as I have the application in intranet and there is no access to it from outside .
I will have to dig every query and see what is happening myself I think...but this will take ages....and the sales department instead of moving my ticket to support kepps on buging me with upgrading to latest version...

You can try running the following SQL query to show all pending queries in queue:

SHOW PROCESSLIST;

That might clear it up, Did you try to repair/optimize your tables? It might be a case of corrupted index.

I already optimized the tables, from admin. And show processlist didn't show anything out of the ordinary; a conection to kayako_suite (which disapeared a few minutes later) and the conection to anull db which must have been my query.
I also enabled the logging but there are no slow queries .

As you are showing the server logs it cannot be something related to rendering for the browser. Anything in the error_logs which might point out something?

That really has us stumped, The fact that we have no access to this box just makes it even more difficult for us to debug and resolve.

Perhaps you can try out the freely available profiling tools for PHP to see where the bottle necks are? http://xdebug.org/ is one.

Ok, I'll try to figure out how to use it and get back to you...until now I only manage dto get a CGi error by placing the line zend_extension_ts="e:\php_xdebug.dll in the php.ini...

I have pointed this to Varun years ago about the design of the MyDQL DB structure. The main table should be broken down into smaller tables rather than dumping everything into a single one which will become huge over time. This will result in slower and slower access time due to the large data table it has to search through. I wonder if they ever listen and do something about it after 4 years!

In my case is not a large database so this cause couldn't have been what is slowing us down.
Anyhow xdebug doesn't work with Zend optimiser, so do what other tool I could use?

It seems debuggers all want to rewrite Zend_extensions_ts, which if I do ten kayako won't work because of zend optimiser ...any suggestions?

No suggestions? There is no profiler out there which is compatible with zend optimizer?
