Upgrade procedure from STABLE to CVS BUILD?

I tried an inplace upgrade and it didn't go too smoothly... not sure what was wrong... so I rolled back the upgrade and I'm going to try again.

When I do the upgrade, do I have to run the setup script again? Will existing tables get overwritten... what if there are table changes?

Brief instructions on how you can upgrade would be:

1) Upload the new files except the config directory
2) Chmod all the necessary files/directories
3) Run the setup/index.php and choose Upgrade from the listed option
4) Follow the steps, once completed delete the setup directory.
